Stochastic models of chemical reactions and diffusion are often necessary for the modeling of biological systems when small molecular abundances of some chemical species make deterministic models inaccurate. For example, the switching between two favorable stats of the system cannot captured by deterministic models. In this lecture, I will first give an introduction to the basic stochastic simulation algorithm, the Gillespie algorithm, for stochastic reaction-diffusion processes. Then I will display its implementation by examples of pattern formation.
